The quickest and my favorite subway to Manhattan, the J/Z
J/Z will take you directly to the following neighborhoods (among others): Lower East Side, Chinatown, Financial District (Freedom Tower), City Hall, Brooklyn Bridge, Near the Village, SOHO, near Alphabet city and a few other spots in Manhattan.
I'd suggest on a nice weather day take the J/Z train to Chambers St. (30 minutes from the Airbnb if you don't wait for the Subway) and walk over the Brooklyn Bridge into Brooklyn and enjoy DUMBO and then walk north to Williamsburg. You may return via the J/Z in Williamsburg back to the Airbnb

For cost effective public transportation you can buy a 7 day unlimited metro card for $33 per person/card. J/Z subway is about a 7 minute walk away. 20-25 minute ride on the above ground J/Z subway to the first stop in Manhattan.

Getting to us from JFK Airport
My ex was an Italian (Venezia) flight attendant. Her travel was considered before we picked the location. Therefore it's convenient via public transportation from JFK airport for those without much luggage. You can use Goog-Maps and pick the starting location from the airport+terminal you are flying in with to Gates Subway station in Brooklyn. It's a NYC quick walk, about 7 minutes from Gates Subway stop.
Uber or Taxi is of course much more convenient and 2/3s the time in travel but is more expensive. If you are tired after your flight or have a lot of luggage we suggest taking Uber/Taxi/Lyft
